In the crypt the weirdest things happen. I use the save and quit method in the crypt which actually you don't need to save and quit. You wait for the object to respawn above it then you grab the object you want to geo-merge and let go and it will push itself into the ground normally (if it's blocked in enough) then I save and quit when it is stable and in the ground then I load up the map again and it is out of the ground. The strange thing is that when I push an object into the wall it doesn't do this, it stays in the wall.

Anyone know how to solve this?

The problem is the 'teardrop'. If that part of the object goes into the geometry, it will always seemingly pop back out. If you can, try having the teardrop facing away from the geo-merge, and it should stay in place.
